Is there any way to transfer the existing on-disk structure of my VST folder to folders in the plug-in window? Since Cubase displays its plugin menu according to subfolders, I spent some time arranging my plugins on disk the way I want them.

Hello and welcome to these forums :) 'Fraid not, but it has been requested several times. You can create a dummy structure by using empty folders and prefixed folder names in the Reaper FX browser and add the Fx to those folders. You only have to do it once. Here's what I've done: The folders starting +--- or \--- are the ones containing my VST(i)s. HTH

That's what I figured. But that's good because I have over 1,000 plugins (to be exact 1,165, almost all freeware :D) and it's about time to sort through them. Thanks
